There are different museums in Zagreb, Croatia but they are very different in type and quality. Some are only exhibition halls with one exhibit, others are great art museums and some still spread the vibe of Yugoslavia. If you are limited in time go for the museum of contemporary art and the moderna galerija.

The Croatian organisation of arts organizes wonderful exhibitions. I saw a photo exhibition about Croatia at Meštrovićev paviljon; and the architecture is georgeous, too.

The pavilion was created for the World Exhibition of 1896 in Budapest. After its transfer to Zagreb it is nowadays housing art exhibitions of different sizes.
